Order of operations matters.

Payroll isn't "subtract everything from gross." The order is fixed, and getting it wrong over- or under-deducts:

  • Start with gross pay (salary, plus any taxable allowances and benefits).
  • Deduct SHIF, NSSF, AHL, and registered pension contributions. These reduce taxable income (subject to caps).
  • Apply the PAYE bands to the remaining taxable amount.
  • Less personal relief (KES 2,400 per month) and any other reliefs you're entitled to.
  • Net pay = gross − statutory deductions − PAYE.

Taxable income gets the KES 2,400 monthly personal relief applied after the bands are calculated.

SHIF: the health contribution.

The Social Health Insurance Fund replaced NHIF. Employees contribute 2.75% of gross salary with a minimum of KES 300 — even on a very small salary, the minimum applies. It's remitted to the Social Health Authority and it reduces taxable income for PAYE.

NSSF: Tier I and Tier II.

Under the NSSF Act, 2013, both employee and employer contribute 6% of pensionable earnings. It's split into two tiers:

  • Tier I: the lower limit (currently KES 8,000) — 6% on that first KES 8,000.
  • Tier II: earnings between KES 8,000 and KES 72,000 — another 6% on the portion above KES 8,000.

That puts the maximum employee deduction at KES 4,320 a month, with an equal employer match.

Check before you run payroll

The status of NSSF contribution rates has been under legal clarification during 2026 (see the June 2026 NSSF clarification). Confirm the current position with your accountant before each payroll run.

AHL: the Affordable Housing Levy.

The Affordable Housing Levy is 1.5% of gross salary, matched by a further 1.5% from the employer, remitted to KRA. It's deducted before PAYE is calculated.

A worked payslip: KES 50,000 gross.

Roughly KES 10,970 leaves the payslip before net pay — about 22% of gross — and your business owes an additional employer share on top (6% NSSF and 1.5% AHL). This is an illustration for a single set of figures; the exact numbers depend on the employee's allowances, reliefs, and pension arrangements.

Deadlines and penalties.

The PAYE return (P10) and payment are both due by the 9th of the following month. Getting it wrong is expensive:

  • Late filing: the higher of KSh 10,000 or 25% of the tax due.
  • Late payment: a one-off 5% penalty plus 1% interest per month until cleared.
  • P9 forms: issued to every employee by 28 February each year.
